Identification and analysis of CYP87A subfamily genes in rosemary

Abstract: Using bioinformatics approaches and the assembled genome data of rosemary (Salvia rosmarinus) as the research subject, genome-wide identification and systematic analysis of CYP87A family members were conducted, and their physicochemical properties, phylogenetic relationships, conserved domains, protein structures, and collinearity were analyzed. The results showed that a total of 46 CYP87A gene family members were identified in the rosemary genome, and their physicochemical properties varied considerably, with 45 being hydrophilic and only one (SrCYP87A35) being hydrophobic. Phylogenetic analysis classified these members into three major groups, and they were unevenly distributed across chromosomes, with chromosome 4 harboring the most (7 members) and chromosome 12 the fewest (1 member). Conserved domain analysis identified 10 motifs, most of which were highly conserved, whereas Motif 10 occurred only in 12 out of the 46 members. Secondary structure prediction indicated that α-helices and random coils were the predominant structures, together accounting for more than 80% of the total, and three-dimensional structural models further confirmed the conservation of functional domains. Collinearity analysis revealed 16 homologous gene pairs between rosemary and Arabidopsis thaliana, as well as 40 intragenomic collinear blocks and gene duplication events, suggesting functional divergence of CYP87A gene family members during evolution. Cis-acting element analysis showed that the promoter regions of these genes were enriched with light-responsive, hormone-responsive (e.g., ABA, MeJA), and stress-responsive elements, indicating their potential involvement in multiple biological processes.
