Abstract: The reported SNP splicing site of SSIIIa gene was detected on Yunnan special rice lines with high resistant starch and “Gongmi”series of varieties. The results showed that there was no reported splicing site SNP mutation in Yunnan high resistant starch materials.Furthermore, genetic variation analysis of SSIIIa gene sequence of Yunnan high-resistant starch special rice was conducted, and a total of 59 genetic variation sites of SNP were found, and 6 deletion/inserted mutation sites were detected.Among them,18 SNPs were distributed in the gene coding region, and 12 SNPs were non-synonymous variants. In addition, the differences of these non-homogenous variation loci between six high-resistant starch special rice materials and the local control varieties in Yunnan were analyzed. The results showed that the differences between six high-resistant starch special rice materials and the control varieties were mainly between indica and japonica rice, only Gongmi No.2 had snp-specific variation.
